Have you tried the "Transcoding Engine" from FFmpeg to MEncoder? Through MEncoder may take a bit more resource for transcoding but I have seen that MEncoder could burn subtitles when FFmpeg couldn't.

If anyone stopping by facing the same trouble in Linux, where UMS unable to load the config. Try setting the permission to 0775 of ums.conf.
