AFAIK that has been an issue ever since PMS started to use tsMuxeR (since 2010). If you disable the "remux with tsmuxer" MEncoder option it shouldn't happen.
I've never noticed it happening myself but then most of my videos have credits after them which I don't watch

OK yeah in the version that worked for you, it just sent the files to your renderer without doing anything to them, and in the version that did not work for you, it attempted to transcode them.
I'm working on fixes for both of the issues that caused this to happen.

I've made a build that has an "ignore renderers" feature. So you enter the name of the renderer/s you want to ignore and it will skip that configuration, allowing another renderer configuration to detect it.

Cool, that's good news about the speed. We've made some more speed improvements since that version too.

Thanks for reporting those 2 things. Do they definitely not happen on 2.6.3? I can make you a build of 2.6.3 with the Bravia fix if you want to compare
