Folder Subtitles are not appearing on MKV files with Hardcoded subs.

Is there anyway to solve it?

Have you tried the "Transcoding Engine" from FFmpeg to MEncoder? Through MEncoder may take a bit more resource for transcoding but I have seen that MEncoder could burn subtitles when FFmpeg couldn't.
