There were two issues - the first one was that tsMuxeR was only being used if the input file had AC-3 or DTS audio, and the second issue was that in the "Expert Settings" popup in the MEncoder options, there was a condition that stated to not mux (-nomux) if the source is MKV at 29.97FPS, so I removed that condition. I suspect it's an ancient workaround for a MEncoder bug that was fixed.
