It's not really a workaround, per se, but not exactly intuitive by Mac standards either.
The way you get to other drives when you click to add a folder on the Navigation tab is to select your main drive in the top drop-down menu (typically "Macintosh HD").

I was having mkv issues and weird unnecessary transcoding with mp4 files on my system after changing back and forth between UMS versions while troubleshooting another problem about a week ago.

Outstanding! Glad you found the fix. I'll add it to my "just in case" file.
Perhaps as Yosemite matures and the supporting techs (Java, ffmpeg, etc.) catch up we'll have fewer workarounds.

Could you try with versions 4.0.0 and 4.0.1 too? They have different FFmpeg versions so that might help us see whether that's the issue
