I'm subscribed to the thread hoping a solution is provided, but have otherwise given up on troubleshooting from my end due to other priorities.

I never found a solution and was out of town for a week so I haven't had any more time to mess with it.

Resolved. Once making the below config change, everything works fine now and I don't have to dig into the transcode folders. Transcode Settings -> Video Files Engines -> FFMpgeg -> UNCHECK the "Remux videos with tsMuxeR when possible instead of transcoding" option. Mods feel free to close ...
