what about install?

Can I use the old config files or is it better to have a clean one?

Can I have at the same time both 3.6.2 and 4.0.0 installed and running only one at time to do comparison?

I have the same exact issue. Quick solution when the desync starts after a few minute is to slightly touch the central navigation key of the PS3 remote as to go backward 1.5x and then immediatly press play.

In all cases it syncs back video and audio.

Changed the language code as you suggested and now it works perfectly! I had en,it from a previous install of PMS.

This is a major step forward, finding and downloading and renaming subtitles is a pain in the ass sometimes but with this is almost close to perfection!
