None of those settings seem to change the behavior. Keep AC3 was already checked as well as Remux with TxMuxer. Moving Mencoder to the top and checking Keep DTS do not seem to have any effect which doesn't surprise me given the audio is AC-3. I did just find a difference between the two files though...
