BTW I used MKVMerge on S01E01 to remux the file to see if that made any difference, it remuxed without issue, but still had the same problem when playing on UMS.

Is your file combination of 2.0(stereo) and 5.1 like HBO samples where recap is in stereo and then, after some seconds audio is switched to 5.1?
Btw. you can try to reset your media cache/database and restart UMS. Maybe an incorrect nr. of audio channels is stored in DB?

OK now I'm officially confused. I installed older versions of PMS (1.53 and then 1.40) as a sanity check, and they now have the same issue with these files.
So the other major change since I used to run PMS without problems is the OS (and drivers / jvm):
1) I used to run 32-bit Vista, I now run 64-bit Win 7.
2) It had older 32-bit codecs (a bunch of them), I now have K-Lite 5.9 64-bit
3) It had older 1.6 32-bit java, I now have 1.7.0_15 64-bit
Not sure if any of the above would affect the tsmuxing? Do installed codecs matter? Should I be using something other than K-Lite 64-bit?
I guess the main question is why does the trace below happen? Does tsmuxer detect 2 channels or is it told to decode 2 channels instead of 6?

I have had some problems with muxing aswell..
Things seem to be better when using the 2.5.1 UMS Build version
