How to force ffmpeg to audio and mencoder to subs?

Good afternoon guys, I've been using this software for a while and today I came with a problem

For some .mkv files my audio is out of sync, but when I check "Transcode" Folder I noticed MEncoder was the problem.

With FFMpeg, the audio is fine and with MEncoder audio is incorrect.

But, the problem is that subtitles won't work with FFMpeg but they work perfectly with MEncoder.

How can I force FFMpeg for audio and MEncoder for subs?

The best way is to post logs so FFmpeg subs support can be improved.
Btw. if you are trying to play internal subs, there is limitation in FFmpeg that it must export subs completely before they can be burned in the stream.
This extraction takes e.g. 4mins for 15GB file so for the first time file will fail. After subs are extracted and stored locally in UMS cache/temp folder, they are played immediately.
This can be problem in your case or also it can be totally another. But if it is this one, unfortunatelly there is no fix without exporting subs manually.
